Can anyone untangle the timeline in Pain Princess? The eyeball part must be later than the ending since she doesn’t have an eyepatch then, and the end switches back and forth between her wearing a shirt and not. Is her dad doing some of those things?

I don’t think there’s much to untangle though.
Eyepatch: we’re given no time constraint for these sittings; considering the recovery time that each one probably requires, it’s likely that these take place months apart. In particular: her eye recovers fully before the punching session. (he doesn’t remove her eye, by the way; he “just” pops it out, squeeze it a bit, then pop it back in. The eypatch is just precautionary)
Shirt: in the final arm sequence, the ones with the shirt are imagined, the ones without are the real ones. The guy’s imagining doing it to her, then decides to talk instead.
